In the end we moved to islands mode (which is interop disabled) and have slowly increased our Teams pilot user group but has still caused some issues for us when a user from Teams attempts to send a message to someone that has not been provisioned for Teams yet, but I can't just flick the switch without some proper training on Teams. We tried removing the SIP folder from both 15.0 and 16.0 with no luck. The other issue we ran into was federated Skype for Business companies, they could send our Teams users a message but we could not send them anything back unless they were hybrid, which was a big no go for us, none of the other companies we're federated with are setup in hybrid, everything is on-prem for them. Came across this issue recently with a colleague of mine unable to place/ receive calls, share screen or send/receive attachments/files in Skype for Business 2016. If the Skype for Business user send a chat message then they could have a conversation, video chat, etc but not vice versa. Anytime you tried to start a chat with someone that was in Skype for Business only mode they would get an email asking to them to sign up for Teams, which of course would not work since we have that strictly turned off. Our scenario Org wide was set to Skype for Business only, I manually changed 6 users to Teams only using PS.
